Yes, whenever a new update comes out you will have to download the new version (if you want to use it). The Chao Editor does automatically check for updates though, so it will display a message to remind you when there's a new update available.

I haven't heard of that mod before. As Palmpoa Commander said, my Chao Editor most likely will not work with it if it modifies the game's exe file. However, I will consider adding support for it to the next version.
