One thing that i would add would be more room for chao and more gardens

Yes, more gardens. Having four based on hero, neutral, dark, and chaos. Maybe one on baby chao. More animal parts like having a raccoon tail... And maybe more fruit.

Male Chao and Female Chao. That way breeding is more preventable. I've never liked the 'one can mate with any other' type of reproduction in games.
Maybe a limit of 10 or 12 chao per garden.
More things to actually do in the gardens with your chao. Racing and Karate never interested me enough. I'd also like to see the chao do more things. Just watching them scurry around and attempt to drown themselves sometimes is really, really boring.

Maybe one could be like a Tropical beach garden (not like an island as in the first game- maybe a private little beach with a little forest further in).

A better idea would be something like a mausoleum. Something that can store data about your chao like a picture of them, how long they lived, and the medals they won.

-I would probably add in more Chao Race and Karate tracks/stages.
-Slightly expand the the SA2 gardens (and even add the cave from the dreamcast dark garden to the gamecube one)

Perhaps a way to make chao races and karate more engaging? (I'm not too sure how though)
Higher levels though, please. It may be frustrating for newer players when they can't reach the really high levels, but my chao right now can win Karate Super Difficulty, and level 5 of every Jewel Race without even trying.
Perhaps to make more chao stat ranks to increase variety and make getting 4000 in a stat remotely possible...though that's a bit debatable (then having to face chao with really high stats in races).
More chao race courses, and perhaps a completely different "stadium" where the Run stat wouldn't completely trump the other stats (because having a B in Run means having a D in the other stats are completely negligible, but if you have a D in run, it's pretty much impossible to win Peridot level 5).
It'd be nice if 10-12 chao could fit in a garden, too.
There's probably a whole load of ideas I could lay out.

I would also add a way to get character chao. maybe like if your chao had four lives and when it's on its fourth life you could make it to be a character chao? i dont know how they would make it.

I'd do quite a lot with gardens if I could change them. First off I'd make a whole bunch more. Like, there should be around 10 gardens in my opinion :P. Or at least enough to make every single Chao. Because for someone -like myself- who wants to make every Chao, I need several memory cards to store them all :/. Which takes away from me making normal Chao that I choose to make on my other files. I'd also make the garden capacity at least 15 Chao. I'd also make more characters available to raise the Chao from the beginning, but also some characters (that aren't as popular) that you do have to earn as well. I'd also make different Chao evolutions :P. As you can see, I'd make a ton of changes and I'll probably post more later.

Maybe custom chao gardens! That would be cool! you could add couches, and rearrange the prizes, add different race prizes, use different colors and landscapes, The possibilities are almost endless!

^ That is actually a great idea. You could swap awards from races/karate in gardens, as well as increase the number of races to provide more options. Increasing the number of chao per garden would be nice as well. I'd also make luck and intelligence more obvious stats, showing the changes in their levels.

I personally think 8 Chao per garden is enough, otherwise it will get difficult keeping up with 10 different Chao you're trying to raise at the same time. But more gardens would be a nice addition, have your standard Neutral, Hero and Dark gardens, maybe a Chaos Garden, a Garden or two you can unlock by completing the Races/Karate, and Gardens that are themed in the four different stats- Fly, Power, Swim and Run.
A sandbox garden would be a great idea, gain new parts to customise with as you progress, maybe get some exclusive parts downloaded via internet.
Luck and Intelligence should be better tracked, maybe even having a special unique type dedicated to these stats.
Make Jewel Chao obtainable, along with translucent Chao still possible to get by breeding- perhaps making it more 'consistent' (ie Shiny Red breeds with a Jewel to get a translucent Twotone Red)

A fully functional Tiny Chao Garden that can played inside any of the regular gardens, one for each garden. This way you can track a single Chao's development without worrying about the passage of time. The Tiny Chao Gardens should also be able allow small animals and Chaos Drives to be deposited within the Garden so they can be used to adjust the Chao's stats without spending Rings. Other features in the regular gardens could effect the Tiny Chao Garden too- for example, if you place a new toy in the regular garden, the Chao in the Tiny Chao Garden could comment on wanting to get out and play with it, or play with the other Chao (being able to talk, after all).

Some random ideas:
Gardens and Chao Storage:
-Upgraded versions of all the old Gardens
-Maybe a dozen new gardens that represent a good cross-section of Sonic level tropes.
--In particular, I think gardens based on Green Hill, Casino Night, Hydrocity, Ice Cap, Lava Reef, Hidden Palace, and Sky Santuary from the Genesis trilogy would be cool.
-Larger garden capacity, say 16 or 24.
-A "Chao Box" storage system similar to the main series Pokemon games with enough space to store several hundred Chao outside of the gardens themselves.
-24 Chao per Garden * 18 Gardens = 432 Chao max in the Gardens.
-20 Boxes holding 30 Chao each = 600 Chao Max in the boxes.
-432 + 600 = Maximum of 1032 Chao in total.
Items:
-A proper inventory system with a capcity of 99 of each Fruit, Chaos Drive, and Animal plus 100 "Unique Items"(Such as Eggs, Hats, Eggshells, etc.)
-All animals from both SADX and SA2B plus new animals to bring each catagory upto seven animals.
-Eggshell bottoms can be sold or worn by Chao.
-Race medals can be switched out when looking at a Chao's stats.
-A wider selection of Chao accessories in three main types: Headgear(Hats, Egg shell tops, various new stuff), Pants(Egg shell bottoms, various new stuff), and Ornaments(Race Medals, Cheese's Bowtie, various new stuff).
Chao Behavior and Interactions:
-Give Chao personalities that actually effect their behavior and can change overtime depending on how they are raised.
-Give Chao the ability to interact in complex ways with other Chao, including the formation of Friendship, Parent/Child, Sibling, Sweetheart, Mentor/Pupil, Rivalry, Bully/Victim, and other types of relationships.
-Going a step further, give Chao the ability to form social groups and cliques, that have internal structure affected by the relationships between individual Chao.
-This increased level of interaction can also lead to gardens with high populations sometimes having tribal warfare.
-Have all of this interconnected and affected by both Nurture(Player Input) and Nature(Chao Genes)
Competition:
-All the old races return, plus a new set of races.
-Karate returns with 2-on-2, Tag Team, 3-on-3, Battle Royale, and Endurance modes in addition to the classic 1-on-1.
--2-on-2 and 3-on-3 matches have both teams in the ring at the same time, and you have to defeat all member of the opposing team.
--In Tag Team mode(playable with team sizes from 2 to 5), each Team has one Chao in the ring at a time, and the Chao in battle can tag one of its benched team mates at any time. Benched Chao will regain some health as time goes on. Once KOed, a Chao can no longer be tagged, and the goal is to KO the entire opposing team.
--In Battle Royale, its every Chao for themselves with 3, 4, or 5 Chao in the ring. Last Chao standing wins.

-Introduce a new gene "negacolor" that first appears as a mutation, but can then be bred to subsequent generations. It is recessive and causes a Chao's colors to change to their negative.
--For example, a negative white Chao would appear Black, and a nagative black Chao would appear White.
--However, things would get really interesting when this gene is applyed to two-tones or even peusudo Chao.
--Compare Twotone Hero Chao with their negacolor counterparts.
