is there any way to make chao parts disappear

If you're playing Sonic Adventure 2, you can use a Skeleton Dog 
to remove animal parts. They might not all come off at the same time, so you might need more than 1.
If you're playing Sonic Adventure 1, there doesn't happen to be a way to remove animal parts, so if that's what you're playing you're out of luck.

Re: Making Chao Parts Disappear
For Sonic Adventure, just use give your chao animal parts that it the animal does not possess; example, if your chao has animal arms (ex. gorilla -- which gives animal arm traits), give it a flying animal. These do not give arm traits so doing so will eventually remove the arms. It's a bit of a pain to completely remove all animal parts, but it's definitely possible. Just follow that example and use it for feet, ears, tail, etc.
