Eggman's Pyramid Base in SA2
In SA2 Sonic and friends get in outer space by using a space shuttle found in Eggman's base. But Eggman had a space transporter, so he didn't need the space shuttle. Why was it there?

Perhaps it was a back-up in case his teleporter ever malfunctioned.
That and Sonic Team has some of the worst writing cohesion I have ever suffered through. But let's go with my original statement.

Probably the Sonic Team thing, because 'someone as smart and genius as Eggman' wouldn't think his machines fail, right? :3

He needed a space shuttle because the transporter is only big enough to move objects that will fit in the room it is in. We've seen other teleportation devices he's made before, like the one in the Egg Carrier, and they always seem to be made to transport one person at a time. If he wanted to build, say, another Death Egg or some other space station (he never planned on using the ARK until Shadow told him to go there, so until the start of the game Eggman is working strictly with his own resources), he would need the shuttle to get the materials up there. The heroes most likely decided to hijack the shuttle because Eggman and Shadow were in the room with the transporter (probably with the door locked), and they figured it would be safer to just take out the Eclipse Cannon ASAP rather than worry about confronting the bad guys.

Not necessarily. He used a test to weed out the SA1 E-Series, meaning he expected some failure and anticipated a need to re-purpose those failures.
